His two close-range strikes gave Spurs a 2-0 first-half lead.
Dele Alli put Spurs three-up on 49 minutes with a low, curling shot, before two minutes later, it was 4-0 when Son Heung-min fired in on the break.
Sofiane Boufal grabbed a goal back with a fierce shot before Kane sealed his hat-trick.
Dusan Tadic came on to score a second for Southampton, who are 13th ahead of the later matches.
Spurs climb above Liverpool, who play Swansea City in the evening, into fourth.
